So I was thinking of giving a Choice of Proficiency between Persuasion or Intimidation for a Homebrew Subrace. But not certain if this is possible. When I'm fiddling with the modifiers I only get Proficiency -> Intimidation or Proficiency -> Persuasion there is no Choose option.

You'll need to make a Class Option at that level with each option setting proficiency in the appropriate skill.

Thanks for the advising. I might just opt in choosing one of the choices and live with it. But thanks for clarifying this.
You could use the “choose a telepathic skill” Modifier Subtype, but that will also include Deception and Insight.

That's an interesting option as this Subrace is Eastern Twist on Elves. Being a "Bewitching Spirit" that might be thematically useful...
