I'm making a custom race on D&D beyond and want to follow what the Loxodons have for their natural armor using CON as their modifier:
You have thick, leathery skin. When you aren’t wearing armor, your AC is 12 + your Constitution modifier. You can use your natural armor to determine your AC if the armor you wear would leave you with a lower AC. A shield’s benefits apply as normal while you use your natural armor.
Does anyone know what I'd have to do with modifiers on D&D Beyond to make this homebrew work?

Yes, it can take up to 20 minutes for changes to push through to the character sheet. However the system only picks up those changes when the main save button for the homebrew is hit.
Do take note also, so not to confuse yourself later. RAW kicks in automatically within the system if the AC of armor is lower than natural AC, same as it does for a Monk's Unarmored Defense. Basically because you are using the natural AC, your classed as unarmored even if you have say leather armor on, though wearing armor will automatically affect Unarmored Movement. Monk's abilities, and magic items, state they cant be used with armor, however since you are using your natural armor, or in a monks case no armor with Unarmored Defense pushing your AC higher than the armor you decided to wear, your seen as wearing no armor when it comes to such things as Braces of Defense because of that option of the character choosing to use their natural armor instead of the armor they are wearing, which as it being natural, your got not much choice unless someone skins you lol
Just thought I would add that so you dont get confused later when tossing on some armor which is equal to or lower than the natural AC, and have Braces of Defense on and it still shows such working.
So it is still taking the wisdom mod from the monk and adding it, how would I fix this problem?
What exactly is it supposed to do? Is it like the lizardfolk’s natural armor where it’s 13+Dex, or is it supposed to be something different? You gotta tell me so I can help.

This requires two modifiers.
First, Modifier: Set -> Submodifier: Unarmored Armor Class -> Primary Stat: Con -> Fixed Value: 2.
Now the Unarmored AC is equal to 12+con+dex. So, we add another modifier.
Modifier: Ignore -> Submodifier: Unarmored Dex AC Bonus.

I would like to think you as I was also having this exact same problem and it was just infuriating trying to make it work

How to make it so the natural armor does not get affected by the monk unarmed ac?
It should be automatic if you set up the natural armor properly.

It is exactly like that but instead of dex is using con and dex like the monk unarmored defense but replace the wisdom with con
