When adding a Spell Scroll to my equipment inventory there doesn't seem to be a mechanism to note what spell is actually on the scroll.
For example, I'll add Spell Scroll (2nd Level) to my inventory. When I go to the item in my equipment list and expand the description out there is no way that I can see how to note what spell is on the scroll (in this example I wanted to mark this scroll as Flaming Sphere).
Nope - this is a feature I've been asking for as well. Same is true for Scrolls of Protection, Rings of Resistance, and many items that have various flavors.

You can make a homebrew scroll by duplicating the 2nd level spell scroll and adding the spell to the item after you rename it. That will let you see the spell information on the scroll, but you'd have to create a scroll for each spell.
Also note that you can't currently add a homebrew spell to an item, which is a whole other problem.
And if not, how are others solving for it? Just renaming it? Or pasting the spell description into the notes section?

Rule for drama. Roll for memories. If there isn't a meaningful failure condition, do not roll. Ever. (Perception checks, I'm .... clunk, roll, roll, roll, stop... 14, looking at you... maybe?)

I was just experimenting with this to see if it's been revised. It hasn't. Presently, the best way to do this is make a homebrew version of the scroll as stated above.
While it appears that one should be able to customize a scroll via custom naming or adding custom comments to an item on the equipment list, I have been finding that for scrolls any such comments (which might be e.g. a list of spells that are on the scroll) spontaneously disappear! Even if they appear to be accepted at first, they do not persist - implying that they are not being saved beyond the session. Someone needs to take a look at how spell scrolls are handled and do something better to manage them, perhaps leveraging some of the logic used for spell management to build a character sheet widget specifically for spell scrolls.

Be sure to hit Tab after you type in a Custom text box; it's the best way to be sure a customization is saved. I replicated your issue by giving a spell scroll a custom Name and then Note but not hitting Tab after, then refreshing the page. ...Although the second time I tried it didn't remember it after the refresh, so I had to retype the customization, and then it remembered. Yeah that's annoying, even if eventually the customization stayed put!
But the problem with this method is that adding another standard spell scroll of the same level just adds 1 to the count, so for example you can't customize "Spell Scroll (1st Level)" to have 2 different Level 1 spells as scrolls at the same time.
For the time being, I've just been making a homebrew item based on the appropriate standard spell scroll and adding the actual spell to it. (At least the homebrew system allows adding homebrew spells to homebrew items now.)
