For you to follow wizard spell casting rules, I should be able to add any spell I want to my spell book regardless of whether I have that spell slot or not, and only be able to prepare when I do. Because for some reason I can only prepare spells that I have the wizard levels for, not the overall levels EX: I was mapping out a character of mine and decided to give him 5 levels in wizard (For better utility spells and superior spell management) and 15 levels in sorcerer, when I did this it would only let me prepare and get level 3 spells even though I could cast 9th level spells
DDB does follow the rules. Two are relevant in your case. First Re the spell book (underlining mine)
Copying a Spell into the Book. When you find a wizard spell of 1st level or higher, you can add it to your spellbook if it is of a spell level you can prepare and if you can spare the time to decipher and copy it.
Next, the multiclassing rules for spell casters (underlining mine):
Spells Known and Prepared. You determine what spells you know and can prepare for each class individually, as if you were a single-classed member of that class.
and this note:
If you have more than one spellcasting class, this table might give you spell slots of a level that is higher than the spells you know or can prepare. You can use those slots, but only to cast your lower-level spell
I use Foundry with Beyond20 and VTTA. Half my players use Beyond20, which works just fine, especially if they have a dual monitor setup. But they do lose some functionality from modules in game that don't parse/format the chat rolls the same. Mostly stuff to make my life as a DM easier. VTTA does a pretty good job of importing DDB content, but frequently breaks as DDB doesn't officially support exporting data, and frequently change their structure.
It's the best setup I've used so far, just saying it could be better :)
I do think an API would make sense for them though, unless they plan on selling their VTT as a separate product to compete with existing VTTs. Right now, ffolks that want digital content with their VTT probably use Roll20 or FG. But there are a load of other really good VTTs out there without official content support. If DDB had a good and supported API, then modules would definitely be developed within the various communities to link in your DDB data, and they would pretty much become the official digital content provider to all VTTs outside of Roll20 and FG.

The difference is that one is legal and the other is not, unless the terms and conditions to the subscription has some kind of clause to make copying it illegal, and that would be both impractical and difficult to enforce. The easiest workaround currently is to create a series of feats to represent the various levels of penalties and add them directly to the character sheet under “manage feats.” You could do it two ways:
Make a feat that applies the -4s to everything and call it “day one,” and then use that feat as a template to make one that applies the -3 and call it “day two,” etc. Then, after each LR, you just have to remove the one and add the other until you’ve eliminated them all.
Make a feat that applies the -1 penalty and call it “day one.” Then, make three other feats using the first as a template and change the names to “day 2,” as “day 4.” Then, add all four feats at the same time and after every LR simply remove one of them until they are all gone.
Both techniques have upsides and downsides, but they both work.
When I need to track a counter value, I simply add a custom skill and change the value accordingly. It's a quick and easy way to have it visible on the sheet at all time.
In this case it would still require to subtract the value from rolls manually, but that's easy enough if the number is displayed on the sheet.

The penalty is just a temporary debuff like Vicious Mockery or Hex causing disadvantage. I think having an additional place to put spell effects that a character is under would be nice, especially since Shield and Mage Armor are pretty common, similar to how we keep track of conditions on the character sheet, but that might be unwieldy due to how many spells there are that causes effects.
I would like for there to be a method to create packs of homebrew that could be sold or otherwise integrated in like being able to have stuff on the DM guild being able to be bought and have a pack that would integrate it with D&D Beyond so that the people who bought the book could use the book in D&D Beyond

A feat is something you can click once and it does all the modifiers for you. On a computer with a physical keyboard, it is no big deal typing in modifiers, but on a touchscreen device, it is much easier to just click on something than typing, especially when it comes to phones. Many people like myself have the fat finger syndrome where what you think you touched is different from what the phone thinks you touched.
