There's already a place to customize and just to add the option for the little A in the dice to show up seems on the surface like it should be easy. I know they're currently working on big implementations like class variants UA, but I hope this is something that can be done also.
This is something that will most likely be added in Combat Trackign when the features goes live in Alpha. Not sure when that will be, but it seems logical that is how DDB will do it.

Seeing as there is currently no way to 'activate' a spell effect, eg. Enhance ability, Bless, Bane, Heroes Feast, Hex
I made some homebrew items that do something like this. I called them HB Spellname Effect and set as many of the available homebrew options for each item. For example "HB Haste Effect" will change the Speed from 30 to 60 (assumes 30' speed because my character's speed is 30'), adds 2 to AC, advantage on DEX saves, and adds an attack action. The complete text of the spell is in the item's description for reference. All you have to do is equip the item and it makes the relevant changes to your DDB character sheet. You just have to remember to unequip the item when the spell affect ends so those changes go back to normal.
Found a work around for this issue. Click on the skill you want to assign advantage or disadvantage to. In the pop up, hit Customize. Adjust the skill by some outrageous amount either positive or negative, I use a +/- 30. Then click in the "Enter source notes" for the modification to write to the skill. This outrageous, now blue colored, number will clue you in to NOT use that score. Click on the Skills manage sprocket at bottom of skills section. Click bottom "Create Custom Skill". Click on the newly formed blank Custom Skill. Click Edit. Enter the stat, enter whether proficient or not, and in name type in skill name followed by an (A) or (D). Then you can add a description if you choose that will show up when you click on the skill. The new skill will show up in the bottom of the skills section showing that you have advantage or disadvantage in the skill.
A good workaround until the devs make a formal option.
Sorry, forgot to add that if you are modifying a passive skill (perception, investigation, insight), after you have assigned a +/- outrageous number to the skill, you will have to click on the passive skill, click customize in the pop-up, and manually enter what that passive score should be.

My initiative is marked with the Advantage mark due to the sentinel shield being equipped but i always need to remember my perception.
