Unfortunately, as far as I know the only way to combine ability scores for an attack is on a case-by-case basis by customizing one each directly on the character sheet.
The only way DDB could implement the Pride Silk Outfit in a way that wouldn’t stack with armor was to make it as an armor type (which it technically is not). That was simply due to a system limitation on their part. However, technically RAW it should also not stack with Unarmored Defense anyway as they each provide a separate and distinct armor calculation. If you wanted to have it stack with Unarmored Defense you would have to recreate it as a Wondrous item and have it work as a “bonus” not unlike a diet version of bracers of defense.
Any feat based off of Eldritch Adept will offer an Invocation because that’s how it is coded, those “‘ghost’ settings” as you called it. If you don’t want it to offer a choice of invocations then simply use a different feat as the template.
I had originally used the Eldritch Adept template just to see how its implementation worked, and I thought I had deleted it when I was done. Then I discovered there is no such thing as deletion in homebrew, so I wiped as much as possible from the items to reduce their storage footprint, and I have since been repurposing the 'blanks' instead of making new items. I guess that's not truly possible either, since there are hidden settings which can't be accessed. I hope WotC will make a new homebrew system intended as such from the beginning rather than the hodgepodge it is now.
Anyway, thank you for letting me know those things aren't possible, so I can stop trying to fix what's irreparable.

Today I was able to create a magic weapon that uses Intelligence for attack and damage, but it is bugged and when attuned it changes ALL of the character's attacks to use Intelligence. :(

Not quite, it should only work on magic weapon attacks. It’s the modifier they created for the Battle Smith. There is no way to change a specific weapon to use Int for attack and damage rolls. 🤷♂️ At least not currently.
Eg. Create action die 1d6 > fixed value 3, then level override 5th level 4?
I have a Fighter subclass I use to test features and I ran your question through it. I created a General action that had a die roll of 1d6+2 @ 3rd level, and a level override of 1d6+4 @ 7th-level. It worked. I didn’t try to set it by only entering a fixed value all by itself because if I remember correctly that won’t work. But if you include the die roll in the level scaling, even if the die doesn’t scale at all, then the fixed value will scale too. I hope that helps.
Oh then will it actually work if we just add the die roll d6 without the number in the start? Eg. 1d6 but only d6? Or will it work vice versa 1 but no d6 will it actually scale? I will have to try this!

Wait, you mean starting out with 1d6+X and then scale it to 1d6+Y later where Y=X+#? I don’t think so, but I can fiddle with it to find out.
